Here's another thought. Try setting the publish folder location of the CHM file as a trusted location in your Flash Global Security settings. See if that makes a difference. I doubt it will (because I still think the issue is nesting the content inside a CHM) but since your issue appears to be due to the SWF not being able to locate JavaScript files it's worth a try.
