Deselect the zip file option in the Publish dialog and just leave the PDF option turned on. Then try publishing again.
If you unzipped the zip file currently at your publish location you would probably find it contains the PDF you wanted, but since you had the zip option also ticked, then Captivate zipped the PDF as well.
